The Cubs 2006 draft featured 27 pitchers(23 right-handed, 4 left-handed), 10 infielders (5 shortstops, 1 second basemen, 4 third basemen), 8 outfielders, and 2 catchers. They drafted 21 players out of college, 11 out of junior and community colleges and another 15 out of high school. It was scouting director Tim Wilken's first draft for the Cubs.

The Cubs lost their second round pick to the Cleveland Indians for signing Type A Bob Howry as part of the free agent compensation system laid out in the collective bargaining agreement. The Cubs first round pick (13th overall) was protected since it was in the top half of the draft.

The Cubs lost their third round pick to the San Francisco Giants for signing Type A free agent Scott Eyre.

The Cubs lost their fourth round pick to the Minnesota Twins for signing Type B free agent Jacque Jones.
